Taking place in the year 1937 on the eve of World War II, the story involves a mysterious spy training organization known as the "D Agency." The organization is established by Lieutenant Colonel Yuuki from the Imperial Japanese Army. His ideals lead him to recruit people beyond military academy graduates and personnel, while training them to become skilled agents in arts of manipulation. These agents would become a specialized team to conduct operations. One such antihero agent, under the name Jirou Gamou, goes on a harrowing mission to uncover secret documents titled "Black Notes," while battling forces from within and without his own ranks.

In the latter half of 21st century, humans leave the Earth and begin to live in space. In order to adapt to the environment in space and deal with the hostile aliens in Jupiter, genetically engineered children called "Princes" are artificially raised and trained to be pilots of armed robots "AHSMB (Advanced High Standard Multipurpose Battle Device). This is a story about one of the teenage "Princes," Hitachi O Izuru, who studies in an academic city Grandzehle.

In August of 20xx, a portal to a parallel world, known as the "Gate," suddenly appeared in Ginza, Tokyo. Monsters and troops poured out of the portal, turning the shopping district into a bloody inferno.

The Japan Ground-Self Defence Force immediately took action and pushed the fantasy creatures back to the "Gate." To facilitate negotiations and prepare for future fights, the JGSDF dispatched the Third Reconnaissance Team to the "Special Region" at the other side of the Gate.

Youji Itami, a JSDF officer as well as a 33-year-old otaku, was appointed as the leader of the Team. Amid attacks from enemy troops the team visited a variety of places and learnt a lot about the local culture and geography.

Thanks to their efforts in humanitarian relief, although with some difficulties they were gradually able to reach out to the locals. They even had a cute elf, a sorceress and a demigoddess in their circle of new friends. On the other hand, the major powers outside the Gate such as the United States,China and Russia were extremely interested in the abundant resources available in the Special Region. They began to exert diplomatic pressure over Japan.

A suddenly appearing portal to an unknown world—to the major powers it may be no more than a mere asset for toppling the international order. But to our protagonists it is an invaluable opportunity to broaden knowledge, friendship, and ultimately their perspective towards the world.

Tir McDohl is the son of a Great General of the Scarlet Moon Empire, Teo McDohl. Teo is called away to fight a battle in the northlands, leaving his son alone under the guardianship of several family friends to begin his career in the Imperial Army. The Hero soon comes to realise through his missions and association with his leaders that the corruption within the Empire's top tier has led to a country whose populace is enslaved and unhappy.

Through his friend Ted, he comes into possession of the Rune of Life and Death (also known as the Soul Eater), one of 27 True Runes that govern various aspects of the world. The Rune, ruthlessly hunted for by corrupt officials within the Empire and their manipulators, force the Hero and his companions to flee the capital city of Gregminster.

This early chain of events forces the Hero to cross paths with a rebel organization where he is sheltered, although he is only convinced of the need to struggle against the Empire when the hideout is attacked and sacked by Imperial forces. Recruiting the help of Mathiu Silverberg, a former Imperial strategist, the Hero's Liberation Army starts off as a small force working to unite rebel factions throughout Scarlet Moon, and eventually becomes a force large enough and powerful enough to bring down the Empire itself.

Side story taking place between the match against St. Gloriana and the beginning of the Senshadou Nationals. It centers around a training match not shown in the anime, between Ooarai Girls High School and the Maginot Girl's Academy.

Yo Haguro, a recurring character of Leiji Matsumoto's mangas, works as a secretary onboard the luxury cruiser ship, "Revenge of Earth." On this ship, World War II is still happening, as people onboard still have issues with the conclusion of the original conflict. When Toshiro Oyama, a photographer and son of a WWII photographer, starts working on the ship after being contacted by Yo, he soon realizes that there's more than one unusal ship, when "Revenge of Earth" is being tracked down by the ghost battleship called Mahoroba.

During the 31st year of Seika, the battle between the Library Force and the Media Improvement Committee reached a new level of violence. Each group has armed itself for either the freedom of expression or the "protection" of society from the bad influences of media.

Kasahara Iku joins the Library Force with the intent of finding her "Prince" who helped her during a censorship exercise by the Media Improvement Committee and with her strong will of protecting books.

More than thirty years ago, a super-dimensional passageway suddenly appeared over the continent of Antarctica. After a terrorist bombing takes the life of his only daughter, reknowned bio-geneticist Professor Shinigami merges her cells with those of her favourite rose in life. When the rose is almost destroyed in an earthquake, he also bonds Godzilla cells, which the Japanese government gathered for study after The King Of The Monsters last raid on Japan, to the plant to make it immortal.
The same terrorists want the G-cells, and threaten to unleash Godzilla once more if the Japanese government fails to give in to their demands.
Soon, Godzilla returns and makes his way towards the genetically altered plant, which has now mutated into the colossal horror called Biollante!

The government decided to abandon Tokyo and evacuate people to a gigantic layered megalopolis "Atlas", but the small capacity of Atlas gave rise to a huge number of refugees and the anti-government guerrillas. Houjyou Kuniko, the leader of the guerrilla, took up the arms and confronted the government to stop the Atlas project.
