It's Noh-A's first day at Amityville High School, and her reception is chilly to say the least. Brutal might be a better description! Decapitated but not dead (or is she??), Noh-A quickly realizes that nothing is as it appears at Amityville High where paranormal creatures battle for supremacy. Caught in the crossfire, Noh-A may have to rely on the unlikely (and possibly unreliable) aid of the most sinister student at Amityville... the deadly Jack Frost!

The series is about an orphan girl named Midori, whom is taken in (enslaved) by a traveling freak show. The freak show includes such unsavory characters as a mummyman, a snake woman, and a drooling man with no limbs. The owner of the freak show, the eponymous Mr. Arashi, is a strict man who allows his freaks very little freedom or joy in life. He is especially cruel to Midori. Midori works, not as a freak since she is normal, but as a sort of caretaker of the freaks.

From them he learns of the "Dark Hour," a hidden time that exists between one day and the next, swarming with Shadows. He joins the Specialized Extracurricular Execution Squad (SEES), and with his new friends, confronts the threat of the Shadows.

After signing a contract in which he "accepts his fate of his own free will," the main character battles with the other members of SEES against the Greater Shadows, incarnations with traits and appearances similar to those of the first 12 Major Arcana of the Tarot. While this is occurring, he continues to encounter and eventually befriends the child who gave him the contract to sign at the very beginning of the game, an entity who refers to himself as Pharos, and is really the incarnation of Death, the 13th Arcana.

To his horror, he learns that everyone in the room is a criminal, including himself. As students of the class, each and every one of them is incomplete. Whether it's a limb, a heart, an entire head, or—in Yuuki's case—memories, they have all had something vital removed. Though there are seven people in the class, they are told that one of them is not human, but a puppet constructed from their stolen body parts.

To escape, Yuuki must first earn the right to graduate in a week's time. But even if he does, he must also identify which of his classmates is the puppet and take back what was once his.
